I think if Brunei were vigorous in their proselytization in Sarawak and Luzon which would have caused Luzon to be Sultanate by the time Legaspi or the Spanish had come in the area, Brunei could have prevented or delayed the acquisition of Western influence in Japan by blocking the trade routes which would give Ming and Korea more breathing room to have more equal development with Japan and this could also butterfly the Imjin war.
The Problem with this scenario is if the Wukou convert to Islam and have Brunei help them start Prosetylizing Islam in Japan, it could cause friction between the Bruneians and Japan.

Short answer: No
Longer answer: Brunei still had internal issues that wouldn't be dramatically affected by developments out on the fringes in Luzon and, more importantly, the Europeans (particularly the Spanish) would just keep coming. It is also a rather tenuous case as to how Brunei would have any bearing on long term relations with Japan; any argument would need rather more well developed argument and evidence against mere assertion.

Another Question would be, would an Islamic Luzon that completely converts to islam under the Bolkiahs affect the development of the Spanish Empire and Japan, Islamic Luzon would not be colonized by the Spanish compared to IOTL since Islam is concentrated among the elite in Luzon ITTL and unorganized which allowed the Spanish to gain control of the Island, Spain would end up not colonizing it or end up in a scenario similar to the Portuguese in Malaya which is only colonizing Melaka. Although it is possible for the Dutch to snap Luzon and Sarawak from Brunei in this scenario in the later 17th century.

It is very difficult to easily write off the Spanish during the conquistador zeal of the 16th century. Hitting obstacles won’t dissuade them completely, not when the prizes are large.

Spain was not aware of Manila's strategical worth when Legaspi came so I doubt that a predominantly Islam Luzon would be colonized by Spain and the politics there would be completely different, perhaps Spain can get Manila only as a trading base like what they did with Ternate IOTL.
