Death of the Queen
On March 9, 1539, Catherine of Austria would die giving birth to Infante Antonio, who also dies when she gives birth to him, John III needed another wife and Henry VIII would send his daughter Mary Tudor (who was recognized again as legitimate on the urging of Jane Seymour) on 1540 which would reinvigorate the ties between England and Portugal.
Mary Tudor would give birth to a healthy daughter on December 2, 1541, named Catherine after her mother, and another daughter named Maria on May 10, 1546, Mary would give birth to the other healthy heirs to Portugal as none of the children of Catherine would prove to be healthy, she would be the last monarch of Portugal under the Avis Dynasty after the death of her nephew Sebastian and she would be the second wife of Philip II after the death of his first wife, Maria Manuela on 1545 and Philip II would marry her on 1553 to fulfill an alliance between Portugal and Spain, while Maria would marry Henry II, Duke of Lorraine.

Death of John III and reign of Sebastian of Portugal
On 1557, John III would die, and his wife Mary Tudor would be part of the regency as it is secured by Bishop Henry of Portugal, and she herself would be interested to regain England for her own children rather than rule England, Mary Tudor would die in 1558 seeing that she would have been able to make the dream of her mother of her come true.
The Portuguese would continue to oppose the Spanish attempts to colonize the San Lazaro Archipelago and the Portuguese would make further exploration in Luzon after the Pero Fidalgo expedition in 1545 under Bishop Henry of Portugal and he would establish a concession with the Bruneians in The Bruneian Empire which had Kota Selurong transferred to Portuguese control in 1565, Sebastian of Portugal would have some of the population of Kota Selurong converted to Christianity.
Sebastian of Portugal would die crusading in Morocco in 1579 causing the throne of Portugal to pass to his cousin, Don Carlos.

Rise of Elizabeth I of England On 1553, Edward VI would die and he would have Elizabeth as his own successor sidestepping his sister, Mary Tudor, the Queen of Portugal making Elizabeth the Queen of England, Elizabeth of England, Jane Seymour would survive her husband, Henry VIII up to 1551 although she was infertile after the birth of Edward VI due to a later miscarriage.
Elizabeth I of England would secure the crown of England as the Queen and she would promote Protestantism in England Mary’s husband would not be interested in ruling England as he would be focused on ruling the Empire of Portugal and maintaining it and ruling England would overextend his empire himself causing Mary to have no support overseas. Elizabeth I would have difficulty in finding a consort that she would decline marriage offers later on and she would choose that the son of Mary, Queen of Scots would be her heir after she is deposed in Scotland.

Carlos I of Portugal In 1559, Carlos, Prince of Asturias would marry Elizabeth of France(the betrothed of Edward VI) due to a peace treaty,, Elizabeth would prove to be a good queen herself, she would provide Don Carlos with two sons - Felipe(May 10, 1564) and Carlos Sebastian(May 1, 1571).
In 1579, Don Carlos is enthroned as the King of Portugal as Carlos I and his son Felipe would be the Prince of Portugal and Carlos Sebastian was made the Duke of Beja and Viseu.
He would have never inherited Spain himself as he would die in 1590 before his father, Philip II died.

Catherine of Medici’s marriage matches As the marriage between Don Carlos and Elizabeth of France happened the match between her daughter Claude of France and Duke Henry II of Lorraine would be dashed as Henry II had married Infanta Maria of Portugal as the Portuguese Regent would consent to a marriage match between Infanta Maria and Henry II to maintain the alliance between Lorraine and the Habsburgs when Claude of France reached her 20th birthday, Catherine would have married her to the young Henry of Navarre who would be sent to fostering with Catherine of Medici, the match would result in two surviving children, Louis XII(February 27, 1670), and Isabella of Navarre(October 9, 1573). Catherine of Medici’s third daughter, Margaret of France would be sent to a convent after her fiance, Sebastian of Portugal had died. Mary, Queen of Scots would give birth to a daughter named Catherine of France(January 2, 1560), although her marriage with Francis II would end in 1562 due to his early death, his brothers would marry Austrian Archduchesses - Archduchess Anna, the wife of Charles IX and Elizabeth, the wife of Henry III, however, the marriage of Archduchess Anna and Charles IX would have a daughter, Marie Elizabeth of France(October 27, 1573). Catherine of Medici and Mary, Queen of Scots would have Catherine of France, the daughter of Mary Queen of Scots marry Felipe, the son of Charles I of Portugal in 1580, at the same time as they arranged the betrothal of Infanta Maria Clara Eugenia and James VI of Scotland which improves English-Spanish relations in the long term.

Portuguese and Spanish Colonization In 1575, the Portuguese would secure ports in Ternate due to the Portuguese merchants being more in peace with the Ternateans and the Portuguese would have more riches in Ternate creating more ports in Maluku and also in Sulawesi and the Sangihe archipelago, the Sangihe Archipelago would be Christianized by the Portuguese, on 1581, Juan de Salcedo would arrive in Ternate and he would later marry a woman in Manila named Kandarapa, a widowed niece of Sultan Sulayman.
Salcedo would settle in Ternate with Kandarapa of Tondo, the Portuguese would establish their own settlements in the City of Maynila which was a concession with the Bruneian Empire.
In 1599, after the death of Philip II, under Philip III of Spain, the Portuguese and Spanish would establish the Manila-Alcapulco trade in Manila due to the concessions with Brunei, the Spanish would ignore the Sultanate of Selurong in the North which has gained control over the Kingdom of Kaboloan due to relations which are still close with the Japanese in contrast with the Bruneians who have some relations with the Portuguese crown although the Sultanate of Selurong is under Bruneian Influence, the Manila-Alcapulco trade would enrich the Bruneians, Spanish and the New Spain.
Only the English and the French would want to covet the new United Iberian Empire which began under Philip III of Spain, there would be extensive trade on the Portuguese territories and Concessions in the Bruneian Empire and New Spain which would create the Manila-Acapulco trade.

Split of Netherlands from Spain In 1588, Philip II would send the ten-year-old Philip of Spain to rule the Netherlands and Burgundy as Philip V of Burgundy, the 10 years Philip V would rule the Netherlands as a country that would be neutral in religion, as this would end the Netherlands revolt.
The Lowlands would be in peace with the Spanish due to Burgundy being split from Spain and it would have its own rulers which would have pleased the Protestants, Netherlands would be one of the entrances of Trade in the Holy Roman Empire from England which would make the Holy Roman Empire rich in trade due to the Netherlands being rich in trade with Europe and the New World.

Colonization of Sugbu and Butuan
In 1570, the Portuguese under Charles I of Portugal would take over the lands that were lapsed from Spain in Sugbu and Butuan that Magellan has explored before and had made loyal subjects.
The Portuguese would send their own missionaries and started to build churches in Sugbu and Butuan, although the Bruneians would not contest that as Sugbu was not conquered by the Bruneians, although the Neighboring polity of Madya-as would have begun it being dominated by the Bruneians economically and were being infiltrated by the Bruneians, the Island of Mactan would be a Bruneian enclave due to it under Bruneian influence and was ruled by the Muslim Lapu Lapu creating a Muslim enclave on a majority Christian land.
The Bruneians would allow Sugbu and Butuan to be annexed by the Portuguese as the Portuguese would not annex any of their tributary and appanage states of the Bruneians which the Portuguese would do.

What's so 'humane' about it? The Spanish don't engage in more genocide and conquests in my timeline and share more power and land with the Portuguese.
