Apparently Mary of Burgundy's life was tragically cut short when she suffered a fatal accident from a horse riding incident in 1482 (eight years later, a similar OTL incident in Portugal with Prince Afonso having his own riding accident involving a very wild horse), though the only thing that I can think of if Mary of Burgundy survives would be that Maximillian of Austria wouldn't have to remarry, thereby Bianca Maria Sforza would have a different husband.
Although is there an additional benefit to the HRE from Mary of Burgundy surviving? Another thing I can only think of would be that the Burgundian Netherlands remains in Austrian possession. A lot can happen between the survival of Mary of Burgundy and another set of events. We could even see Mary giving birth to one or two more children, though if we go by the notion that Mary would only stick to two, then their son Philip becomes a valuable asset as a groom.

I must admit I've always been rather puzzled than when Charles V divided his empire the Burgundian lands went to the Spanish rather than the Austrian half. Would have thought that would have been more logical and Spain getting more of the Italian lands, especially in the south. Although then looking at her wiki entry her son and heir Philip became king of Castile via marriage so possibly that associated the two territories? Of course if Mary had lived longer not only would it have tightened Burgundy's links with Austria but Philip might have ended up making a different marriage. Or possibly if he still marries Joanna of Castile he 'becomes' Charles V himself by uniting Spain and 'Austria' a bit earlier.

If Mary of Burgundy had remained alive for a bit longer, she could have one more son or daughter. Though a third child might also be a valuable asset in any dynastic marriage that Maximillian might have for his children.

If Mary of Burgundy survives (along with her second son Franz, just for the drama), it means that Phillip will become the next Emperor after Maximilian's death in 1519 (assuming he doesn't die so young), and Franz can be given Burgundy if the Empire is split. The butterflies from Mary's survival might also prevent the deaths of her son-in-law John, Prince of Asturias, meaning Joanna (Philip's wife) becomes Empress as she was meant to, and it also means that Philip will grow up to be very different with his mother around.
